    Abstract  The Illumina BeadStudio v3.1 Gene Expression Module is
    designed for analysis of data generated from Illumina Whole-Genome
    Expression BeadChips and Focused Arrays for either Direct
    Hybridization or DASL (cDNA-mediated Annealing, Selection,
    Extension, and Ligation) Assays.

    Its advanced analytical features include gene-level and probe-level
    analysis using statistical tools including:

    1) Options to generate probe-level and gene-level tables
    2) API (application programming interface) for creating custom report
    file formats
    3) Differential expression analysis
    4) Heat maps
    5) Clustering tools
    6) Plotting tools (e.g., box plots)

    BeadStudio's simplified data management enables hierarchical
    organization of sample, group, group sets, and all associated analysis
    of projects.

    BeadStudio's data manipulation features include advanced rule-based
    filtering, sorting features, choice of gene-level or probe-level analysis,
    and the ability to perform calculations within the data table.

    The Illumina Genome Viewer (IGV) and Illumina Chromosome Browser
    (ICB) further empower your research by adding the dimension of
    chromosomal positions for each probe.

    Note: Data files generated using BeadStudio Gene Expression are
    directly compatible with other commercially-available gene-expression
    data analysis packages such as Agilent GeneSpring software.
