    InforSense BioSense

    Abstract   InforSense BioSense is a specialized extension of the
    InforSense Platform for bioinformatics data integration and analysis.
    Programming-free development allows expert and non-expert users
    alike to design, implement, execute and deploy novel bioinformatics
    solutions rapidly and easily. InforSense BioSense provides access to a
    comprehensive collection of bioinformatics data sources and tools
    using the InforSense analytical workflow approach. The data sources
    and tools become available as components via a drag-and-drop visual
    interface. Each component has an intuitive visual interface for setting its
    parameters and can be composed with other components into an
    analytic workflow to execute data integration and analysis tasks.

    InforSense BioSense provides an integrative and interactive analytics
    environment for designing and executing scalable, high performance
    bioinformatics solutions such as sequence analysis, proteomics,  
    gene expression/microarray informatics and remote database
    annotation.

    Product uses industry-standard sequence file formats to allow
    bioinformatics applications such as Basic Local Alignment Search Tool
    (BLAST) and CLUSTALW to be seamlessly integrated with tools such
    as the European Molecular Biology Open Software Suite (EMBOSS)
    suite and remote data sources including National Center for
    Biotechnology Information (NCBI) and Sequence Retrieval System
    (SRS).

    Import/Export Components - 1) Support for importing and processing
    protein and nucleotide sequence data in text or databases:

    FASTA, National Genetic Sequence Data Base (GenBank)/Pept,
    European Molecular Biology Laboratory (EMBL), SwissProt (Protein
    knowledgebase), BLAST Databases; 2) Support for importing and
    processing gene expression/microarray data sources including: Text
    files, Relational Database Management Systems (RDBMS),
    Bioconductor supported data formats.

    Product also offers the ability to combine table-based operations with
    in-situ processing of very large [Giga-Byte (GB)-sized] sequence files in
    their original format and location for optimal performance.

    Microarray Analysis Components - Offers an extensive set of data
    normalization and analysis methods including: 1) Normalization: [Li-
    Wong, Robust Multiarray Average (RMA)], custom procedures and 3rd-
    party systems such as R/Bioconductor (via the R plugin) can be applied
    in any combination; 2) Multivariate Analysis: Regression, Principal
    Components Analysis (PCA), Partial Least Squares (PLS); 3)
    Clustering: K-means, hierarchical and Expectation-Maximization (EM);
    4) Predictive Modeling: Bayesian, Decision Trees, Decision Rules,
    Neural Networks (NN) and Support Vector Machine (SVM).

    Connect to GeneGo (see G6G Product Numbers 20024 and 20025)
    and Ingenuity Pathway Analysis (see G6G Product Number 20017)
    tools for adding context to gene expression analysis and sequence
    analysis.

    Remote Annotation Components - Built-in access to common
    resources for nucleotide and protein data, plus annotations and
    pathway information: NCBI and NCBI web services, SwissProt, EMBL,
    Human Genome Organization (HUGO), Protein Data Bank (PDB), Kyoto
    Encyclopedia of Genes and Genomes (KEGG), Medical Literature
    Analysis and Retrieval System Online (Medline), SRS (via the SRS
    plugin). A generic Web Services plugin is also available for integration
    with new data sources.

    Sequence Analysis Components - Access to standard sequence
    analysis tools for sequence similarity searches, multiple alignment
    and annotation including secondary structure prediction, translation,
    gene finding, composition analysis, primer prediction and motif
    searching Supported programs include: BLAST, CLUSTALW, EMBOSS,
    SIM4, MUMmer, tRNASCAN. Additional functionality can be added using
    the InforSense Software Development Kit (SDK) and Command-line
    plugins, thus offering complete flexibility to the user.

    Interactive analysis through interactive chart visualization - 1)
    InforSense BioSense supports visualizers and editors for: Sequence
    annotations and alignments, 3D structures, Ontologies and
    Phylogenies, PostScript, Dotplots and protein properties; 2) Access to a
    extensible range of InforSense Platform interactive visual data
    interpretation components linked with 2D and 3D visualization tools.
    These include: Box plot, Bar chart, Bin plot, Pie chart, Parallel plot,
    Scatter plot, Venn diagram, Table Viewer, Dendrogram, Hyperbolic
    Tree, ROC Plot, Confusion matrices, Association rules plot.

    Interactive analysis is also through a web-enabled sequence
    annotation browser, dendrogram viewer, and interactive cluster
    browser.

    Extensibility - It provides an extensible framework for designing and
    executing scalable, high performance bioinformatics solutions: 1)
    Rapid integration of new methods and third party tools via the
    InforSense SDK; 2) Extended BioJava Application Programming
    Interface (API) for domain-specific data structures such as sequences
    and alignments; 3) Additional plugins available to interact with NCBI
    web services, SRS, R/Bioconductor and Matlab; 4) Interfaces to popular
    scripting languages such as Practical Extraction and Report Language
    (Perl) and [Aho, Weinberger, Kernighan (AWK) a Pattern Scanning
    Language] allowing users to develop their own components (using the
    Command-line plugin); 5) Integration with Relational Databases; 6)
    Full access to InforSense’s generic structured data processing,
    multivariate analysis and text mining; 7) Full bidirectional
    communication with Spotfire DecisionSite.

    Cross Domain Applications - Products full integration with InforSense
    ChemSense and TextSense provides users with the software
    infrastructure and tools to integrate transform and analyze data from
    diverse and cross-domain data sources.

    Capture best practices by recording, auditing and managing evolution
    of analytic applications to unlock your organization’s expertise.

    Web-Based Deployment - InforSense BioSense workflows are
    deployed as end-user applications via a portal interface. These same
    workflows can be executed as web services, via a command line, or the
    InforSense Server API ensuring consistent enterprise wide
    dissemination of applications.

    System Requirements  The InforSense Platform is a pure Java
    platform based on a J2EE architecture. The InforSense Platform has
    been validated on a wide range of platforms and operating systems.
    Currently supported platforms include:

    1) Client: Microsoft Windows 2000/XP and Mac OS X Tiger (PowerPC
    architecture);
    2) Server: Microsoft Windows 2000/XP, Mac OS X Tiger (PowerPC
    architecture), Linux (Intel architecture), Solaris 8 (SPARC architecture).

    Note: As an integrative analytics platform, the InforSense Platform co-
    ordinates the execution of software tools supplied by third parties
    installed on different machines, such tools may have their own systems
    requirements. Such tools include Perl, shell scripts, R/BioConductor
    and MATLAB programs.
