    Genedata Expressionist Refiner Array

    Abstract   Refiner Array is a microarray-based gene expression
    analysis system.  Refiner Array is part of the Genedata Expressionist
    product suite. Product can be used to evaluate microarray data for
    quality issues, and flag problematic measurements. It provides a set
    of normalization algorithms and validated condensing methods to
    automatically pre-process and summarize raw microarray data for
    subsequent statistical analysis. Refiner Array standardized workflows
    can increase reproducibility and support high-throughput processing
    of large experimental datasets.

    Products capabilities/features include:

    High-Quality Results -

    The graphical workflows implemented in Refiner Array automate and
    streamline labor-intensive data pre-processing steps. Automated
    diagnosis of data quality, quantification and classification of quality
    parameters distinguishes three categories, following a traffic light
    system: green for good, orange for medium, and red for questionable
    quality.

    Refiner Array monitors a variety of quality issues, such as:

    1) Signal background due to insufficient washing.
    2) Array surface defects due to scratches.
    3) Signal intensity gradients due to temperature gradients during
    hybridization.
    4) Miscellaneous image distortions.
    5) Outliers, due to incorrect scanner settings or an excessive amount
    of labeling.
    6) Technology specific parameters - such as 3‘/5‘ ratios for Affymetrix
    control genes - to judge RNA quality or monitor the amplification
    process.

    The above list of quality measures is dynamic and can be modified or
    extended.

    Effective Project Management & Communication -

    Refiner Array provides intuitive project management tools and enables
    selective publication of findings. The system also facilitates efficient
    quality monitoring by generating automated reports of all pre-
    processing steps and quality parameters. Large experimental data
    sets are accessible and traceable for all team members, allowing for
    seamless information flow, constructive contributions, and sound
    decision support.

    Refiner Array supports all major commercial microarray technologies -
    including Affymetrix, Illumina, Luminex, Agilent and self-spotted arrays.
    Refiner Array supports - 1) Affymetrix GeneChip Arrays; 2) Affymetrix
    GeneChip Exon Arrays; 3) Illumina BeadChip Arrays; 3) Luminex xMAP
    Technology; 4) Agilent Two-Channel Arrays; 5) Custom Arrays.
    The full integration with these technology platforms provides a
    streamlined workflow, from raw experimental to high-quality processed
    data.

    The Affymetrix GeneChip compatibility label was awarded thanks to the
    tight integration between the Affymetrix microarray platform and the
    sophisticated data pre-processing workflows of Refiner Array. Its
    scalable client-server architecture makes Refiner Array a very good fit
    for microarray facilities tasked with large scale high throughput
    microarray processing.

    Refiner Array includes Oracle database technologies, enabling
    enterprise-wide data management and retrieval. Documented
    application programming interfaces (APIs) allow for flexible extension
    with external algorithms and methods. The Refiner Array open
    architecture supports integration with existing enterprise
    environments. Refiner Array runs on multi-processor machines,
    clusters and grids of computers.
