Category Cross-Omics>Data/Text Mining Systems/Tools Abstract AKS2 is a biological knowledge system that manages information extracted directly from scientific literature using the most advanced text mining techniques. It provides advanced search and visualization capabilities to navigate the knowledge network and contains functionality to identify relevant information. Product features/capabilities include: Save time -- The data integration in the AKS2 system will allow you to retrieve all the information related to a concept No matter what synonym is used in the text being searched. Therefore, from just one place you can have complete results. Keep current -- It is almost impossible for any researcher to manually review the 1000's of new documents released daily. With the AKS alert system, you can create a useful set of query terms and then you can forget about them. If any of your query terms are found in a new abstract/document, an email notification is automatically sent to you, and the new content allows you to launch AKS from within the email notification in order to see the results that have been found. Analyze many abstracts with little effort -- AKS2 highlights all the relevant biomedical concepts in the abstract. Each concept group (genes, drugs, diseases...) displays a different color pattern making it easier to find them in the displayed text. Relate to a variety of concepts -- Search for documents, read the results, relate to them with previous knowledge and understanding is the method that is followed in other information extraction software systems. AKS2 proposes a new, more natural and efficient approach by letting you see the relevant relationship of the concepts searched before reading any abstract. With this approach you will only read what is useful to you. Share your results with your colleagues -- Export your results to a Portable Document Format (PDF) file or an Excel spreadsheet. Three (3) types of reports are available: 1) Summary report; 2) Related bioentity report; 3) Documents report. Understand experimental results better -- Genomics, proteomics, metabolomics... Today, many biomedical techniques imply massive experimental results, which are impossible to interpret without the help of computers. With AKS2 you can analyze the relationship(s) in the literature about genes that follow similar expression patterns, etc. Chemical info, including PubChem data -- More than 1 million new chemical compounds are now annotated in bioalma’s biomedical literature and linked to external databases such as PubChem. Journal name search -- You can limit your search query to a certain journal. You can also choose what type of publication you want to search. What is behind AKS -- 1) Data integration: bioalma performs a deep investigation to find the most reliable databases to elaborate its dictionaries. 2) Literature analysis: bioalma integrates external information with its text mining analysis results. 3) Database: the information is organized in a relational database which is updated daily. 4) Information access: access to the information is performed through advanced analysis and visualization tools or through bioalma's coding library. AKS2 allows you to -- 1) Extract relations between biomedical concepts (genes, diseases, drugs, chemicals, symptoms, organisms...) 2) Access external databases information. 3) Filter information and perform a graphical representation of the information found. 4) Extract common information among a group of biomedical concepts. 5) Search for a specific set of documents -- a) Search documents containing a bioentity (gene/protein, disease, symptom, chemical, drug, organism, bioaction, bioterm). b) Search documents written by an Author. c) Search documents that mention a specific word. d) Search documents with a PubMed ID (PMID). e) Perform an advanced search with logical operators. f) Limit your search to a certain time period. 6) Highlight the most interesting concepts on each document. 7) Visualize graphically the relation between concepts and access their source documents.
