Category Cross-Omics>Sequence Analysis/Tools Abstract CLC Combined Workbench creates a software environment enabling users to make a large number of advanced protein, DNA, and RNA sequence analysis, combined with smooth data management, and excellent graphical viewing and output options. CLC Combined Workbench includes all features and functions of CLC Free Workbench, CLC Protein Workbench, and CLC DNA Workbench, and CLC RNA Workbench. Product features a number of unique and innovative bioinformatics tools for supporting advanced biochemistry and molecular biology lab research. CLC Combined Workbench provides: 1) Graphically and methodologically advanced bioinformatical tools for primer design, contig assembly and cloning vector design. 2) A wide range of Protein and deoxyribonucleic acid (DNA) sequence analysis, including state-of-the-art graphical viewing and editing options. 3) Advanced and fully integrated graphical editors for linear and 2D viewing and editing of ribonucleic acid (RNA) secondary structures and sequences. 4) State-of-the-art algorithms for free energy minimization-based prediction of RNA secondary structure, including advanced options. 5) Advanced tabular editor with full, integrated access to thermodynamic details of RNA structures. 6) Detailed history log enabling tracking and documentation of all analysis and all modifying actions performed on a given set of data (e.g. on a protein sequence or on an alignment). 7) Full integration of data management, bioinformatics analyses, reporting, and documentation of results. This eliminates time spent on manual data transfers between different programs and databases. 8) Option of importing and working with external files such as Portable Document Format (PDF)-files, word processing files, and spreadsheet files directly from the workbench. All types of files related to a research project may thus be managed from one single application on your computer. 9) A number of output functionalities, including printing and generation of graphics output in various file formats. 10) User-defined view settings for consistent layout of graphics. 11) Full integration with CLC Bioinformatics Cube and Cell, providing hardware accelerated database searches of high precision and high speed - up to 200 times faster than a laptop computer. 12) Option of developing your own bioinformatics solutions using CLC Developer Kit. 13) Sequence data, as well as calculations, search results, and files in external data formats are arranged in projects and can be saved locally on your desktop computer or stored on a shared network drive. Main bioinformatics features include: 1) Editor for graphically and algorithmically advanced primer design. 2) Integrated 3D structure viewer. 3) State-of-the-art algorithms for free energy minimization-based prediction of RNA secondary structure, including advanced options. 4) Advanced and fully integrated graphical editors for linear and 2D viewing and editing of RNA secondary structures and sequences. 5) Advanced tabular editor with full, integrated access to thermodynamic details. 6) Contig assembly and editing from chromatogram trace files and reference sequences. 7) Integrated Basic Local Alignment Search Tool (BLAST) for Single Nucleotide Polymorphisms (SNPs) on database (db)SNP at National Center for Biotechnology Information (NCBI). 8) Protein secondary structure prediction. 9) Signal peptide prediction and localization (SignalP). 10) Transmembrane helix prediction (TMHMM). 11) Local Protein family database (Pfam) domain search. 12) A graphically advanced cloning editor with total user control. 13) Proteolytic cleavage site detection. 14) Local and web-based BLAST, integrated with advanced viewing of search results. 15) Discovery of protein patterns and DNA patterns. 16) Motif search. 17) DNA, RNA and protein sequence editor displaying both linear and circular molecules. 18) DNA, RNA, and protein alignment editor. 19) Manual annotation of sequences, including advanced editing and copying options. 20) Reverse translation from protein to gene, based on translation tables from a number of species. 21) Advanced restriction enzyme analysis and management. 22) Dot plot based analysis. 23) Integrated Public/Publisher Medical Literature Analysis and Retrieval System Online (PubMed) searches. 24) Sequence logo graphs along DNA, RNA, and protein alignments. 25) Simulation of restriction maps and virtual gels. Combined Workbench 3D viewing requires an OpenGL 3D graphics driver (included with almost all graphics cards) Java The CLC Free Workbench is built using Java technology, and requires that a Java Runtime Environment version 1.4 or newer is installed on your system. If you are a Windows or Linux user and do not have a Java Runtime installed you should choose an installer which include the JRE. Alternatively you can download and install a JRE from http://java.sun. com. Mac OS X includes a Java Runtime Environment as default.
