3.2.32 Category Genomics>Genetic Data Analysis/Tools Abstract The BeadStudio Genotyping Module provides efficient data analysis for Illumina's GoldenGate and Infinium Assays. This module allow users to normalize raw data, generate genotype calls, perform clustering, analyze data intensity, calculate loss of heterozygosity (LOH), and perform copy number variation (CNV) analysis with data generated from GoldenGate or Infinium Assays using one simple software package.
3.2.32, supports analysis of InfiniumHD 610-Quad and Human 1M-Duo BeadChip data. It also allows users to combine and merge data from different product versions within the same genotyping project (e.g., HumanHap550 v2.0 and HumanHap550 v3.0 BeadChips) using the intersection of the common Single Nucleotide Polymorphisms (SNPs) and probe annotation data from both cluster files. BeadStudio offers advanced and flexible graphical tools to visualize CNV regions along different chromosomes and allows users to study chromosomal aberrations and allelic imbalances using features such as: 1) Copy number variation analysis tools. 2) Copy number analysis workflow with access to multiple CNV algorithms. 3) Customized bookmarks of interesting genomic regions. 4) Color-coded bookmarks representing different copy number values. 5) Estimated copy number value and confidence score at each locus. 6) Auto-detection of chromosomal aberrations and book-marking. 7) Chromosomal heat map for examining copy number aberrations across the entire genome for multiple samples. 8) Analyze data from two (2) different product versions within the same project. The BeadStudio Genotyping Module includes full integration with Infinium Laboratory Information Management System (LIMS) server (an additional product), allowing researchers to directly access data and manage projects from within BeadStudio. With advanced rule-based filtering, sorting features, and the ability to do calculations within the data table, BeadStudio offers a great deal of flexibility for data manipulation. System Requirements BeadStudio v3.0 and higher leverages available memory in your workstation to optimally analyze your data with improved performance. Users can take advantage of 64-bit processors with improved memory handling to better and more quickly analyze their data. To better process data from highly dense genotyping arrays such as the Human1M BeadChip, we recommend a workstation with 4GB+ RAM on a 64-bit system. For all genotyping assay data analysis, a minimum of 4GB RAM on a 32-bit system is required.
