Abstract Array Information Library Universal Navigator (AILUN) is a database resource that re-annotates all gene expression / proteomics data from the Gene Expression Omnibus (GEO) (see G6G Abstract Number 20013), by relating all probe IDs to Entrez Gene IDs once per month, enabling you to find data from GEO, and compare them from different platforms and species.
Why AILUN was created --
GEO is a public repository for high throughput gene expression / proteomics data with more than 100 thousand samples, which provides a great resource to integrate multiple studies for biomarker discovery.
The difficulty in data reuse lies with the mapping of probes to established gene identifiers, which can change as annotations for the underlying sequences change.
The annotation changes in Affymetrix arrays may be more significant since any probe in a probe set may change in annotation.
Therefore, microarray results need to be re-evaluated periodically with the latest probe annotations.
AILUN features/capabilities include:
1) Platform Annotations -- adds the latest annotations to any uploaded probe / gene ID list file.
- a) Annotate by Probe ID List - This functionality is used to annotate the given microarray data by adding Entrez Gene ID, gene symbol, and gene description to the loaded data file; or
- b) Annotate by Gene/Clone/Protein ID List - This functionality is used to annotate the given microarray data by adding Entrez Gene ID, gene symbol, and gene description to the loaded data file. :
2) Platform Comparison -- compares any two (2) platforms to find corresponding probes mapping to the same gene.
- a) Compare two Existing Platforms - This functionality is used to compare two microarray platforms, you would receive the NCBI Gene ID list that are common in both platforms; or
- b) Compare a novel platform with an Existing Platform - This functionality is useful when your platform is novel [user-defined platform] or you want to compare a Probe-ID list with an existing platform; or
- c) Compare an Entrez Gene ID List with an Existing Platform - This functionality is useful when you want to compare a Gene-ID list with an existing platform.
3) Cross-Species Mapping -- maps platform annotations to other species.
This functionality is useful to map all probes in a microarray platform to another species, enabling the comparison of gene / protein expression data from different species.
4) Gene Search -- finds deposited platforms and samples in GEO that contain a list of genes.
This functionality is useful to find existing gene expression experiments for a given gene.
You can search by Entrez Gene accession ID, Genomic accession ID, RNA accession ID, protein accession ID and Gene symbol.
5) GPL ID Search -- finds the GPL ID (GEO platform ID) for your array.
GPL ID is a microarray 'platform ID' assigned in GEO, which is required as input to use the Platform Comparison and Cross-Species Mapping functions (above).
If you don't know the GPL ID for your array platform, you can use a keyword in your array title, probe ID list, or Species, Manufacturer, and Technology to find it.
6) You can also download the latest annotations files for all arrays and the manufacturer's comprehensive 'universal gene identifier' table, which relates all types of gene / protein / clone identifiers to Entrez Gene IDs for all species.
7) AILUN Web Services -- The AILUN Web service is a web program that enables developers to access AILUN functionalities via the Simple Object Access Protocol (SOAP).
Web service is a collection of protocols and standards used for exchanging data between applications.
Software applications written in various programming languages and running on various platforms can use web services to exchange data over computer networks like the Internet, in a manner similar to inter- process communication on a single computer.
The AILUN Web services are currently available for Platform Annotations, Platform Comparison, Cross Species Mapping, Gene Search, and GPL ID Search.
