Abstract Proteus is a lab information and data management solution that was built specifically for proteomics. Proteus enables the proteomic experiments to operate smoothly and efficiently by tracking projects, samples and results.
It does this with purposed instrument and analytical software integrations, automatic data collection and useful protein and peptide comparisons.
It also has a web interface for customer and external collaborators to submit samples, and for the laboratory to publish status reports and results. The platform has functionality to manage laboratory information, projects and operations.
In addition, it can be part of a larger enterprise system for multiple labs using other life science technologies.
Proteus is designed to Evolve --
The system can evolve with your needs. In fact, almost all the elements of the system can be customized. Create different fields to annotate and describe researchers, projects, samples, processes in the lab and even the tasks performed. Non-programmers can easily configure the system for new technologies and workflows.
For the more sophisticated user, it is easy to integrate with in-house systems with a simple framework (see below...) to send and receive data and results from any external program.
Custom fields from protein and peptide results are imported with simple comma formatted text fields and with reporting tools, Proteus can enable a very advanced informatics solution to meet current and future needs.
Built for Proteomics --
Workflow Management - Proteus manages project information, sample annotations and results allowing you to focus on the science. Within a sample genealogy, all the sample details are tracked as you work, placing the data and results in the context of the experiment.
Sample Traceability - Realize end-to-end sample traceability with a complete history of all steps performed on a given sample, so you will never make a costly untraceable mistake again.
1) Manage complex sample tracking to incorporate biological annotations with sample preparation, gel work, MS data and software analytics; and
2) Confidently know where your samples are, tracing all actions on each sample with ease.
Proteus makes it easy to track environmental and biological details from sample submission, preparation, aliquoting, pooling, 1D and 2D gels, spot plugs, HPLC fractions, spectra and search results. Annotate in user defined fields (UDFs) for samples, lab processes, researchers and more.
The level of annotation is controlled by the administrator based on the needs of the laboratory. Laboratory work is tracked through pre-defined workflow tasks and protocols, but new procedures and nonstandard operations are also handled in the system.
Instrument Integration --
With multiple levels of integration, Proteus supports an unparalleled variety of instruments. All instrument software types are supported when the goal is to store data with notes and procedural parameters. In-depth integrations are available for leading-edge gel and mass spectrometry platforms.
Gel images are collected in conjunction with spot picking and gel analysis software to provide end-to-end linkages of the protein information to the gel spots. All the common gel based equipment is supported out-of-the-box, including imagers, spot pickers and robotic handlers.
Workflows for multiplexed gels such as a DiGE experiments are also supported. Mass spectrometry equipment is deeply integrated. Spectra data is collected and viewed in context with the experiment and sample tracking.
Raw spectra and peak lists can be automatically collected from the instrument. The automated capture ensures that the sample, procedural and results data are collected easily, accurately, and securely.
Analytical Software Integration --
Proteus has been built to accommodate analytics, whether you use specialized in-house or best-of-breed commercial tools. Protein search results are imported into Proteus and available for review and comparison.
Both peptide and protein views are available and searchable. You can tailor the fields you want to track in your analysis and import the data using a simple comma separated file.

The major search engines are supported, including Mascot - (see G6G Abstract Number 20087), ABI Protein Pilot, Sequest - (see G6G Abstract Number 20285), Phenyx - (see G6G Abstract Number 20080), Spectrum Mill and X!Tandem - (see G6G Abstract Number 20081).
Quantitation results are available for review as well. For example, PeptideProphet and ProteinProphet quantitation results from the Institute for Systems Biology are integrated through the open protXML and pepXML formats.
As proteomic analytical tools evolve, the manufacturers will continue to integrate with them by forging partnerships and collaborations with vendors and customers. Your bioinformaticians may be interested in integrating their own programs and instrumentation with the Automated Informatics Framework (see below…).
Protein and Peptide Comparison Views --
Comparing multiple analytical results is available across samples, experiments and projects. In addition to the protein and peptide comparison views, additional analysis is available in Proteome Software’s Scaffold analysis - (see G6G Abstract Number 20081).
The search results are automatically sent to Scaffold for statistical validation. The validated results are available in Proteus for review and dissemination to researchers and collaborators.
Configurable Processes and Workflows --
A configurable and flexible platform, Proteus is designed to adapt to evolving technologies and changes in lab operations. Create your own workflows and processes without needing expert IT knowledge. Start from scratch or use the built-in configurable processes to define your experimental workflows in Proteus.
Automated Informatics Plug-in --
The Automated Informatics (AI) Framework enables bioinformatics pipelining of data. By using a command line interface with file-based data exchange, the AI Framework provides a very simple integration layer. The advantage is that No specialized knowledge is required to exploit this interface. By using simple scripting it is possible to integrate a wide range of applications, including web-based applications or services.
The Framework is often used to further analyze captured data and store additional results in Proteus. The data stays central and secure while the data processing can be distributed and highly customized for the lab. The Framework can be used for any programmatic application that uses experimental data.
Efficient Collaborations --
Proteomic research is highly collaborative, with contributors inside and outside the laboratory. Proteus includes LabLink, a secure web collaboration system. LabLink makes collaboration painless by:
1) Facilitating secure customer communications and results reporting;
2) Enabling web-based electronic sample submission;
3) Publishing secure results to customers and collaborators; and
4) Expediting invoicing and billing tracking.
The web interface is built with project, sample and result views specifically designed for the collaborator. The use of LabLink dramatically improves customer service, reducing the time spent on the phone and sending e-mails.
Efficient Lab Operations --
Easily assign task workflow steps to team members so everyone in the laboratory will know what they have to do and can visualize their own task queue. The progress status of projects can be quickly accessed and visualized. Proteus will even show you what’s ready to be done at each step and which steps have already been performed.

Project billing - The need for many laboratories to accurately cost the work performed on a project is important. A quick and easy project billing report enables core laboratories to promptly invoice their customers.
Automated Client Update and Maintenance - Installing updates to clients is automatic. Once the system administrator makes the change to the master system, all client machines are updated with No downtime or IT intervention. In fact, there’s simply No IT maintenance required on the client.
