Abstract The Pedant-Pro Sequence Analysis Suite is a genome analysis package for comprehensive analysis of DNA and protein sequences. The software annotates individual sequences and entire genomes automatically, provides an easy-to-use interface for exploring genomic data and allows users to manually refine data for additional detail. The Pedant-Pro databases constitute an advanced and concise sequence, gene and protein repository -- an ideal foundation for efficient research and development (R&D) processes.

The product performs comprehensive, enterprise-scale gene and genome analysis and provides rapid, automatic annotation of large data sets. The collected genetic information represents a central sequence, target and protein repository. For each gene, a comprehensive report provides an overview of all relevant features with links to public and proprietary databases and it can also integrate diverse types of corporate data (e.g., expression analysis data). The Pedant-Pro software is based on a workflow model, which can be adapted to your organization's needs.

Product features/capabilities include:

Detailed protein characterization -- The Pedant-Pro suite performs gene prediction and a detailed characterization of the resulting proteins, based on numerous reliable algorithms. Protein domains are analyzed and potential functions are revealed. Clusters of paralogous proteins are detected. Two- and three-dimensional structural properties are assigned.

Use comprehensive gene reports -- The gene report, the access point for a gene in the gene and protein repository, contains the most relevant results and provides links to public databases and to various corporate data.

Visualize pathways -- The Pathway Viewer displays enzymes in the relevant pathway context including cross-genome pathway comparison.

Identify non-coding elements -- Over ten (10) types of non-coding ribonucleic acid (RNA) and deoxyribonucleic acid (DNA) features are predicted, including transfer RNA (tRNA), Small nuclear RNA (snRNA) and centromeres.

Visualize the results -- Analysis output can be accessed using a comfortable Web-based user interface. Customizable interactive viewers show graphical representation of the results. The DNA Viewer provides a detailed overview of genes and genetic elements. The Protein Viewer displays a comprehensive overview of all protein features.

Use extensive search capabilities -- The Pedant-Pro suite provides extensive data retrieval capabilities by allowing searches for any annotation text or gene identifier. The search interface can also be used to perform Basic Local Alignment Search Tool (BLAST) and pattern searches.

Manually refine the results -- The Pedant-Pro suite is integrated with the Apollo software, a comfortable graphical tool for modeling genes. In addition, the Pedant-Pro manual annotation module allows researchers to modify the automatic annotation -- even within a distributed network.

Adapt the Pedant-Pro suite to your system -- The Pedant-Pro software is delivered with standard workflows which have been pre-defined by Biomax scientists. The Pedant-Pro architecture facilitates further integration of customized workflows and additional algorithms. Providing advanced scripting interfaces and Web services interfaces, the Pedant-Pro suite can be integrated into complex computing environments.

Technical description -- The Pedant-Pro suite is a Java based client- server application and therefore is platform-independent. The standard delivery platform for the server component is the Linux platform. The client is a Web browser. Pedant-Pro calculations can be performed on systems ranging from local machines to industrial-scale computing grids. Installed in-house, the Pedant-Pro system provides the security of working behind the firewall in your corporate network.
