Abstract BioAnalyst Software is a comprehensive, fully integrated set of data processing tools for the identification and characterization (e.g. post-translational modifications) of peptides and proteins using mass spectrometry (MS) data acquired using the 3200 Q TRAP®, 4000 Q TRAP®, QSTAR® Elite Hybrid LC/MS/MS System. Products features/capabilities include:

1) Reconstruction tools for manual and automated molecular weight determination from liquid chromatography/mass spectrometry (LC/MS), MS and Tandem Mass Spectrometry (MS/MS) data.

2) Peptide mapping tools for automated matching of LC/MS and orthogonal Matrix-Assisted Laser Desorption Ionization (oMALDI) source data to predicted peptides in a known protein sequence including a Protein Editor for defining protein sequences from any FASTA (a text-based format for representing either nucleic acid sequences or peptide sequences...) formatted sequence file and performing virtual digestions.

3) Proprietary de novo sequencing algorithm for automated sequencing of peptides from unknown proteins including a Peptide Editor for computing fragment ion masses of peptides which can be directly linked to raw data for labeling and data presentation.

4) Data Dictionary, the single source for all chemical information, provides a dynamically linked molecule editor to easily define modifications, custom amino acids, adducts, nucleic acids, and cleavage agent.

5) Directly linked to Pro ID, Pro BLAST (Basic Local Alignment Search Tool), and Pro ICAT software applications for automated protein identification and quantitation of LC/MS and LC/MS/MS IDA data. Also compatible with Mascot® (see G6G Abstract Number 20087) online database search software from Matrix Science Ltd. for added flexibility.

The proprietary de novo sequencing algorithm provides automated sequence and sequence tag generation to confidently identify unknown proteins. The peptide mapping tools allow straightforward matching of theoretical peptides with experimental data.
